It may; depending on whether you are able to establish that you are married to and living with a U.S. citizen to be able to apply under the three year rule instead of the five year rule.

Normally when you apply at 3 years from obtaining your residency your marriage must be in good standing in order to receive your citizenship. If you apply at 5 years then your marriage does not come into play. If the USCIS determines you committed Fraud at the last application process you could have issues getting your Nat'l approved.

Hello. Her prior employment will not likely come up with the I-765 application. However, when you renew your E1 visas, if it comes to the attention of the processing officer, she will be considered to have worked without the authorization and may cause problems for her next application/visa. That said, she should still file the work permit to avoid any more work violations.
