This is one of the perils of pro se filing using forms that the parties may or may not fully understand. Checking the box on a form does not necessarily constitute waiving a claim to property held in her name. Whether the judgment of divorce offers you any support for your claim to the property can't be determined without reviewing it - but if it does you can return to court to try to enforce it.

You don't have to wait for a separation period for any reason. Once you have lived in New York for one year you can file for divorce on the grounds of irretrievable breakdown of the marriage or any other grounds. Only if you use irretrievable breakdown will you need a settlement agreement or a determination at trial of the economic issues. If you use any other grounds you can move ahead on a default if necessary.
