Do not do anything until you talk to your court appointed lawyer. Your lawyer will advise you on the best way to proceed. You haven't been convicted yet, so writing an apology letter to the court is inappropriate at this time. Your lawyer will determine when and if it is appropriate for you to do so. Your lawyer must first determine if your were properly charged, etc.

If the judge rejects the plea agreement, you have to withdraw from the plea agreement and go to trial, or come up with another agreement that the judge will accept.

You'll have to ask the parole officer why he did something. It is entirely in his discretion to violate and jail his charges. There is no real mystery though, since he found a gang member, probably a felon, in the same house. Parole terms generally prohibit contact or association with other felons, drugs, crimes, etc.
